Apps for the preprocessing pipeline

These Apps can be run both locally and on Brainlife. Besides, they can be run alone, or in a pipeline.

The entire pre-processing pipeline using the existing Apps is represented below:

Input files written in italic are optional.

Key points represented in this pipeline:

  • You can run either app-head-pos first or app-mean-transformation, it doesn’t matter

  • app-head-pos, app-mean-transformation, app-bad-channels, and app-maxwell-filter are MEG Elekta specific

  • app-notch-filter, app-temporal-filtering, app-resampling, app-get-events, and app-make-epochs can be applied both on MEG and EEG data

  • app-temporal-filtering and app-resampling can be applied either on continuous or epoched data

At the moment, there is no datatype on Brainlife for EEG data. The app-notch-filter, app-temporal-filtering, app-resampling, app-get-events, and app-make-epochs takes EEG data when it is present in the .fif file (see https://icm-institute.atlassian.net/wiki/spaces/CENIR/pages/1760231436)
